Oh and is it just me or does it seem like had they gone with the female lead idea that Touji would have been the romantic interest (at least till Kaworu came).

I mean he does say that Rei is cute and Shinji and Rei look alike so maybe...

I think it's been suggested that had Shinji been a girl, she'd have snapped and cut her hair off midway into the series.

...Does have exactly the sort of personality for that. THe first thing many girls do when they're going through an angsty phase or a moment where they decide to be toughter/ make important decisions for themselves is to get rid of the hair. It would presumably go right at the beginning, or, in descending order of probability, episodes 6 (End of the prologue arc, Futagoyama incident marked quite a significant shift as far as "her" attitude to the fighting business in concerned), 19 (mayor "Let's gets dangerous moment"), or 4. (Lets out frustration at reflection before storming off, severing the hair, later has Misato correct it in a typical cute mother-daughter bonding moment)
Yuri!Girl!Kaworu would probably be dead on with flowing, elegant long hair for, well, elegance, "classical" prettiness and confidence.

That and it could also have been a way of rebelling the against Gendo.

Everyone always talks about how Shinji looks like his mom. If he'd have been born a girl then Gendo might have seen Shinji as part of Yui rather than a "rival". Shinji could've been a daddy's girl and the long hair could've been part of that.
Then it'd get cut when they have a falling out, like after Gendo sacrifices Toji

Yeah but then it can't work. I mean I just can't see fem-Manga!Shinji having long girly hair.
Not unless the being a girl thing means that rather than hating her Gendo sees her as a mini!Yui, then I guess you'd get a different personality.
